METHOD  
METHOD Prediction was made with the stochastic perturbation potential energy
METHOD minimization algorithm described in [1,2]. This was used to minimize an
METHOD objective function consisting of the AMBER potential energy plus terms
METHOD approximating solvation energy [3] plus "biasing" terms that steer the
METHOD minimization towards predicted secondary structure. Predictions of
METHOD secondary structure were made using the PsiPred prediction server. The
METHOD submitted prediction is the structure corresponding to the second lowest METHOD energy
METHOD found by our optimization approach, *but it is not yet converged*. We
METHOD know that we need several more cycles of the global optimization before
METHOD we can submit a final prediction, and this can't be completed by
METHOD 9/15/00.
