METHOD For domain A1 and A2, none of the automated sequence search or 
METHOD threading methods gave significant matches, nor was there a            
METHOD consensus on putative templates.

METHOD For domain B, PSI-Blast search (Altschul et al. 1997) had significant
METHOD hits on several known structures. The template with PDB code 1dg3 was
METHOD selected based on the predicted long helix in the target. Then the target
METHOD was aligned to the template using PrISM's sequence-structure alignment algorithm.
METHOD
METHOD For domain C, the top hit of PrISM was a structure in the recA superfamily,
METHOD which was consistant with the SAM-T99 prediction and the known functional
METHOD information. We used PrISM's multiple structural alignment method to extract
METHOD core structural components of recA superfamily and ABC transporter, and 
METHOD build a structural profile. Then, the target was aligned to the core structures.

METHOD Models were built using Modeller4.0 (Sali & Blundell,1994)     
METHOD and loops and side chain were refined using colony energy (Xiang & Honig). 
METHOD The models were compared using TROLL (Petrey & Honig) 
METHOD energy function and the best scoring model is submitted.
