METHOD    Chose a set of pdb files from the family that had the highest 
METHOD    sequence identity to my target, a good spread of sequence identities
METHOD    each other and no major (unusual) insertions or deletions.  Also,
METHOD    when the structures were superimposed, no obvious outliers.
METHOD    I chose the following (figure in parens is % identity to target):
METHOD    1hdc (21.9%) 1ybv(24.0%) 1fmc(22.0%) 1cyd(21.9%) 2ae1(21.2%).

METHOD    Structures were aligned with COMPARER and the consensus 
METHOD    secondary structure assignment used to make a secondary structure 
METHOD    template for use in CLUSTALX. CLUSTALX was used to align the target
METHOD    against the known structures.  
METHOD    
METHOD    This multiple alignment was read into MODELLER, along with my five 
METHOD    homologues. MODELLER suggested that there were some problems with 
METHOD    my alignment, specifically at positions 63 and 265, where there are
METHOD    deletions in the target relative to the known structures.
METHOD    The alignment was edited by hand 
METHOD    from KLGG---NCI to KL---GGNCI (position 63) and
METHOD    from VI--ENPF   to VIEN--PF (position 265). 
METHOD    MODELLER was run and the sidechains rebuilt with SCWRL.
METHOD    
METHOD    The resultant model had some problems.  Specfically the new loops 
METHOD    around 100-110 and  140-150 had bad van der Waals clashes and 
METHOD    Ramachandran outliers.  They also had unusual environments according 
METHOD    to PROSA.  CODA and SLOOP were unable to find satifactory loops.

METHOD    The alignment was changed in the 100-110 region from
