METHOD 
METHOD There was no easily-identifiable structural relative to T0106 in the
METHOD PDB.  Since this target and its sequence relatives have a large number
METHOD of conserved Cys and Pro residues, and because a literature search
METHOD indicated this protein is expressed extracellularly, we predict the
METHOD structure to contain several (presumably 5) disulfides.  We narrowed
METHOD our search of the PDB to cysteine-rich structures containing numerous 
METHOD disulfide linkages and structures similar to those identified by 
METHOD secondary structure prediction methods such as PHD and PSIPRED.
METHOD 
METHOD Our fold recognition method was based on a profile-profile alignment 
METHOD algorithm developed in the Moult group. The target profile was searched 
METHOD against sequence profiles based on the 35% nonredundant subset (2985 
METHOD structures) of PDB database. Both target and template profiles were 
METHOD constructed by running 5 iterations of PSI-Blast against NCBI nr sequence 
METHOD database. Smith-Waterman algorithm was used to align the target to 
METHOD templates.  The significance of each alignment was evaluated by calculating 
METHOD a distribution of scores between many (100) randomized template profiles 
METHOD and the target profile.  Top scores (Z-Score > 3) were evaluated manually 
METHOD by looking for alignable conserved residues (Cys and Pro).
