METHOD First, elements of regular backbone structure (alpha-helices and
METHOD beta-strands) have been predicted by consensus of methods available

METHOD http://pbil.ibcp.fr/cgi-bin/npsa_automat.pl?page=npsa_server.html.
METHOD Then, coordination numbers for the protein sequence have been predicted
METHOD in general accordance to Rodionov M.A. & Galaktionov S.G. (1992)
METHOD Molecular Biology, v.26, pp. 777-83. They have been used to
METHOD predict eigenvalues and the first eigenvector of potential residue-
METHOD residue contact matrices, which is followed by generation of the
METHOD second and third eigenvectors, and, finally by prediction of
METHOD matrices of residue-residue contacts and non-contacts (Galaktionov S.,
METHOD unpublished). The matrices have been further utilized in build-up
METHOD procedure, which generates the self-avoiding backbone structures in
METHOD compliance with the matrices (Nikiforovich G.V., unpublished). The
METHOD obtained backbone structures have been scored by average inter-residue
METHOD distances; by devations from the residue-residue distance matrices,
METHOD which are obtainable from the contact matrices; by multiparameter
METHOD scoring function developed in our lab earlier (Head R., unpublished).
METHOD Finalists were cleaned up via CA trace -> all atom backbone
METHOD reconstruction (E. Welsh, unpublished) to enforce ideal geometries and
METHOD remove bad regions of phi,psi space.  Sidechain atoms beyond the beta
METHOD carbon were omitted and no minimization was performed.
