METHOD 
METHOD The target profile was searched against database of profiles built
METHOD from 35% NR subset of PDB. Each profile was generated by running 5
METHOD iterations of PSI-BLAST and dumping the scoring matrix.  The significance
METHOD of each alignment was evaluated by randomly shuffling the template
METHOD profile.  Top-scoring hits (Z-score > 4.0) were checked for compatability
METHOD with the PHD and PSIPRED secondary structure preditions and with the 
METHOD published secondary structure as cited on the CASP target page.  Database
METHOD searches for small 5-helix proteins were also performed based on the 
METHOD published secondary structure. 
METHOD 
METHOD No sequence alignment gave an ideal match to the secondary structural
METHOD elements described in the citation (J. Biomol. NMR, 12, 173-175 (1998)).
METHOD However, since the target page describes this target as cyclic and the
METHOD citation shows the N- and C-termini joining in the middle of a helix,
METHOD several wrapped versions of the target sequence were generated (i.e. 
METHOD some portion of the N-terminal sequence was transposed to the C-terminus).

METHOD Each "wrapped" target sequence was aligned to the potential template
METHOD structures.  Alignments were evaluated based on agreement with secondary
METHOD structure and percent sequence identity.
