METHOD We utilize a coarse-grained model of proteins that take 
METHOD into account solvent effects and perform 
METHOD folding simulation of which final structures after 
METHOD quenching to zero temperature are submitted as 
METHOD predicted structures. Conceptually, the model consists 
METHOD of two interaction parts; one that tries to 
METHOD imitate real physico-chemical interactions as closely 
METHOD as possible and the other that introduces 
METHOD potential bias based on the secondary structure 
METHOD prediction. The protein chain is represented with 4 
METHOD united atoms per residue; three for backbone atoms 
METHOD and one for side-chain centroid. The side-chain 
METHOD centroid can move among several positions, each of which 
METHOD corresponds to major classified rotamer. All the bond 
METHOD length and bond-bond angles are fixed to the standard 
METHOD values. The interaction potential includes a usual local 
METHOD potential around dihedral angles, the Ramachandran 
METHOD potential, the hydrophobic (HP) interaction, the 
METHOD electrostatic interaction that includes the hydrogen 
METHOD bond (HB), and the van der Waals (vdW) interactions. 
METHOD One major feature of our model is the hydrogen bonding 
METHOD that depends on local dielectric constant (Takada, 
METHOD Luthey-Schulten, and Wolynes (1999) J. Chem. Phys. Vol.110 
METHOD 11616). Namely, the HB in the protein core is stronger than 
METHOD that at surface. Such a context-dependence is represented 
METHOD in a multi-body functional form. The same kind of 
METHOD dependence is taken into account for other electrostatic 
METHOD interaction (Takada, (2000) Proteins, in press). Physically,
METHOD this feature is based on solvent and thus we call this 
METHOD interaction model the "solvent induced multi-body force 
METHOD field" (SIMFOLD). Amino acid specificity mainly comes in 
METHOD via the hydrophobic interactions and the vdW interaction 
METHOD between side-chains. The former depends on the nature of a 
METHOD residue, while the latter depends on the nature of a pair 
METHOD of residues. Another aspect of the model is to use 
METHOD knowledge-based information. In particular, we rely 
METHOD on the secondary structure prediction (PHD server is used 
METHOD for this target) and introduce an additional bias to the 
METHOD Ramachandran potential. This bias makes the predicted 
METHOD structure much more secondary structure rich. Especially,
METHOD  without this type of bias, the beta sheet protein is 
METHOD difficult and is time consuming .Folding simulation of the 
METHOD standard simulated annealing method is performed from random 
METHOD coil structures. With one time step 0.03ps, folding up to 
METHOD 0.4 microseconds is taken place, during 
METHOD which the system is cooled from 450K to 350K. Based on eye 
METHOD inspection, sometimes we repeat these annealing runs few 
METHOD times for better sampling. Out of several predicted 
METHOD structures, we choose the final structure mostly by the 
METHOD content of secondary structures, compactness of the 
METHOD overall shape, and the total energy scoring.
