METHOD The component FRANKENSTEIN  builds approximate "MONSTER"
METHOD or draft structures from one or more protein templates
METHOD of known structure, tests them in the capacity of trial
METHOD three- dimensional threadings, and then progressively
METHOD refines the most likely structures found. A single
METHOD template source is not required (though it is of course
METHOD desirable) and there may be sufficient departure from a
METHOD template by a sequence of transformations even if there

METHOD (1) Template identification was (a) by pairwise comparison
METHOD of all overlapping 10 residue segments of the target with
METHOD similar segments in all sequences of the protein data bank,
METHOD and (b) by a novel method FASTFINGER  (based on compression
METHOD using prime numbers) to rapidly  identify those structures
METHOD which have best match in an overall, more diffuse sense.
METHOD 3cys_A, was found as a
METHOD likely initial template on the basis of corresponding amino
METHOD acid properties.
METHOD
METHOD By considering the quality of match, initially proposed
METHOD "SEED" segments of higher match (typically, but not
METHOD necessarily, the protein core) are identified, the SEED
METHOD segments not in progressive order are automatically
METHOD eliminated, and the number of discontinuities, arising
METHOD from insertions and deletions, is automatically minimized.
METHOD
METHOD (2) FRANKENSTEIN  then physically assembles the chain from
METHOD the SEEDs, retaining the three dimensional relationships
METHOD between the SEED segment coordinates and rapidly constructing
METHOD draft models of the sections which link the SEED segments
METHOD by a method being submitted for patenting. The Sidechains
METHOD are then repaired, retaining the observed chi1,chi2,.. angles
METHOD in the template, whenever there is appropriate relationship
METHOD between the chemical structure of the sidechain in the target
METHOD and the template, and otherwise referring to a structure
METHOD dictionary.

METHOD (3) Optimization of threading. Generally, the overall 3D
METHOD threading  is to be quickly rejected or accepted, by
METHOD consideration of compactness, hydrophobic packing, and
METHOD recognizable folding elements. In this case, the structure
METHOD was provisionally accepted subject to ability to optimize
METHOD further the required properties, by readjustment of the
METHOD threading.

METHOD (4) Refinement. Finally, The structure was then extensively
METHOD minimized overall with Robson-Platt forcefield
METHOD [B. Robson and E. Platt J. Mol. Biol. (1986) 188, 259-281)].
