METHOD We estimate the short and medium range correlations between the
METHOD primary and tertiary C-alpha distances using nonparametric 
METHOD discriminant analysis of certain features of the primary chain.
METHOD The heuristics derived from these correlations are then used in 
METHOD a nonparametric regression model to estimate the short and medium
METHOD range C-alpha distance intervals. A large sample of nonhomologous,
METHOD high resolution proteins from the PDB was used as the training 
METHOD sample in model estimation. The model was further validated on a 
METHOD different set of proteins with known structures. The average 
METHOD accuracy of estimation  was above 90%. 
METHOD Long range distance intervals are then estimated by imposing 
METHOD compactness and hydrophobic core building heuristics applied to 
METHOD the primary sequence.
METHOD A distance geometry algorithm is used to generate the C-alpha 
METHOD trace of the protein using these distance estimates. 20 to 30 
METHOD compatible structures are generated which are then ranked on the
METHOD basis of globular constraint violations. 
METHOD The atomic coordinates for the best C-alpha structures are built
METHOD by MaxSprout. The backbone is further refined for good stereo-
METHOD chemistry based on the minimization of a shape function derived 
METHOD by us. No homology modelling or standard energy function 
METHOD minimization is used in our method.
