METHOD  Using the threading module within PrISM (Yang & Honig), the target
METHOD  sequence was aligned to the template, 1qsd.

METHOD  The homology models were built using Modeller4 (Sali et al).  The
METHOD  loops and side-chains were further refined using the loop prediction
METHOD  algorithm LPRD (Xiang & Honig).  Evaluation of all the constructed
METHOD  models were carried out using TROLL (Petrey & Honig) and Verify3D
METHOD  (Eisenberg et al).  Lastly, the final decision was based on the GRASP
METHOD  (Nicholl & Honig) representation, the electrostatic surface map, of
METHOD  the models.
