METHOD The template structure, 1TUM, was identified using PSI-Blast.  A 
METHOD multiple sequence alignment was generated for this family in MACAW. 
METHOD The N-terminal region was homologous throughout the family and 
METHOD therefore relatively easily aligned.  The C-terminus region, which
METHOD lacked detectable homology, was aligned by secondary structure 
METHOD prediction and hydrophobicity patterns. The alignment was read into
METHOD CCG-MOE in pir format, along with model 1 METHOD of 1TUM. A homology 
METHOD model was built using the default homology model building protocol 
METHOD in MOE, with library searching for insertions, deletions, and loops, 
METHOD course minimization using the Amber 89 forcefield, 10 output models, 
METHOD and the geometric average as the final output.  A minimization routine
METHOD using the MMFF94 was used to relieve some of the worst geometric
METHOD problems, followed by specific minimization of portions of the structure
METHOD with poor geometry in the backbone.  The sidechains were replaced
METHOD using the program SCWRL, followed by another round of constrained 
METHOD minimization.  The model still has some poor geometry, especially
METHOD omega bond torsions, but these occur mostly in the region of poor
METHOD to no homology to the template.
