METHOD
METHOD   Predictions are based on the discovery of superfamily specific
METHOD   characters as described in:
METHOD   Murzin and Bateman. Distant homology recognition using structural
METHOD   classification of proteins. Proteins Suppl. 1:105-112(1997).
METHOD   In addition Pfam sequence families are used to give clues as to
METHOD   possible structural superfamilies to investigate.
METHOD
METHOD   T0086 specific information:  more than 20 probable homologs of the
METHOD   target sequence have been identified using PSI-BLAST and BLAST with 
METHOD   Microbial Genomes (finished and unfinished). The multiple alignment
METHOD   revealed the invariant and functionally conserved residues in the
METHOD   putative active site, and, together with secondary structure 
METHOD   prediction, suggested the gene duplication event in the target 
METHOD   structure. No SCOP superfamily was found to be consistent with the
METHOD   sequence features of the T0086 (UbiC) family. The target fold was
METHOD   assembled 'ab initio' from the predicted secondary structures. 
METHOD   The topology was selected to bring together the predicted active
METHOD   site residues and to place them accordingly their predicted roles 
METHOD   in the UbiC mechanism. The active site is located across the pseudo 
METHOD   two fold  axis relating the two structural repeats and their active 
METHOD   site-forming residues: T35, R76, G90 and T92 in the N-terminal repeat, 
METHOD   and G115, R140, E155 and F157 in the C-terminal repeat.
METHOD   The 3-D coordinates have been generated by MODELLER from template
METHOD   assembled from fragments of several known structures.
