METHOD   ALIGNMENT BY KEY RESIDUES 
METHOD 
METHOD   Given a basic homology between a known structure and a sequence 
METHOD   the key residue method can be used to make accurate alignments 
METHOD   which give a guide to the accessibility and position for each 
METHOD   residue.  The alignment could be used to make full atom 
METHOD   coordinates for the sequence of unknown structure.  The method 
METHOD   used here comes in four parts. 
METHOD   1) Firstly a parent structure is chosen.  In most cases the 
METHOD      highest scoring match of the target with WU-blastp against 
METHOD      the pdb100su database (12110 chains).  pdb100su is a fasta 
METHOD      file of sequences from pdb and from structures which are 
METHOD      published but not yet available in pdb. 
METHOD   2) A rough alignment is generated with clustalW (1.6) using 
METHOD      the structural mask option. 
METHOD   3) Key residues are derived from the known parent structure. 
METHOD      The alignment is altered manually to maximise the similarity 
METHOD      at key residue sites while retaining a structurally 
METHOD      plausible alignment. 
METHOD   4) Construct full atom model with modeller 4. 
METHOD   5) Region that are expected to differ in conformation to the 
METHOD      known structure are given zero occupancy.
