METHOD  Related sequences were initially found by first using the BLAST search  
METHOD  at http://www.ncbi.nlm.nih.gov/cgi-bin/BLAST/nph-newblast?Jform=0 
METHOD  A larger number of additional sequences were found by conducting a FASTA 
METHOD  search with the GCG package [1].   The collection of sequences plus  
METHOD  the target sequence were aligned using the CLUSTALW program [2,3].    
METHOD  From this program, a number of possible alignments were generated.   
METHOD  Other possible alignments were also generated manually.  Separate  
METHOD  models were then built for each alignment and their energies were  
METHOD  evaluated using ProsaII [4] and the model with lowest energy and best  
METHOD  structural consistency was selected.  Alignment of the last 17 sequences  
METHOD  was done based on the possibly of certain residues involvement in the  
METHOD  active site of the protein.

METHOD  The model was built using the Homology module of the InsightII program.   
METHOD  For structurally conserved regions the backbone conformation was  
METHOD  preserved and just the side chains were substituted. 
METHOD  For loop regions candidate substructures were identified from  
METHOD  a database of protein structures and selection was made by visual  
METHOD  inspection.  When confronted with equal choices, a decision was made by  
METHOD  building different models and evaluating their ProsaII energy.  After  
METHOD  the coordinates were assigned to the target  
METHOD  sequence, rotamers were rebuilt using a backbone dependent  
METHOD  rotamer library [5]. To preserve conserved contacts some  
METHOD  rotamers were set back manually.

METHOD  MODEL QUALITY CHECKS

METHOD  Model structures built by the above procedure were subjected to  
METHOD  quality control procedure by using mainly two programs:  
METHOD  ProsaII and Whatcheck [6]. Visual inspection and ANOLEA [7] analysis  
METHOD  were also heavily used.

METHOD  In the final model, the mutated side chains and the loops were  
METHOD  subjected to 100 steps of conjugate descent minimization using  
METHOD  the Discover module within InsightII to remove the remaining

METHOD  Error was calculated by superimposing the C-alpha trace of the parent  
METHOD  and model.  Pairwise distances were then used to estimate the  
METHOD  uncertainties of the C-alpha positions in the model.  These C-alpha  
METHOD  uncertainties were then translated into uncertainties for each atom  
METHOD  based on their relative solvent accessibility.
