METHOD The following steps were done (these are not part of the

METHOD 1) Fix 1akz.brk with HB2NET (flips Asn, His, Gln around chi2, 
METHOD    chi2 or chi3 respectively if needed) 
METHOD 2) Short REFI without constraints on template  (fixes bond 
METHOD    lengths, bond angles, etc., to match the Engh and Huber 
METHOD    data set).  
METHOD 3) Model with alignment as given above  
METHOD 4) Most debumping in BLDPIR switched off (The server has this switched 
METHOD    on by default) 
METHOD 5) Final short REFI

METHOD After initial modelling the following problems were handed over to  
METHOD Gromacs (MD program in the PROMOD project): 
METHOD 1) The following residues need a better rotamer: arg 104; asn 127; arg 48; lys 15;  
METHOD    arg 155 (this one looks very wrong in the initial model); tyr 109.  
METHOD 2) The stretch met 220 - pro 221 needs restructuring.  
METHOD 3) The N-terminal stretch is wobbly, Met 1 and Glu 4 need restructuring  
METHOD 4) Pro 80 - gly 81 needs restructuring.  
METHOD 5) The Glycine needs inserting.  
METHOD  
METHOD A 400 ps Gromacs MD run was made and 400 frames were stored. Each frame 
METHOD was analysed with the WHAT_CHECK options OLDQUA (packing quality) and  
METHOD BBCCHK (checks if backbone coordinates occur often enough in the 
METHOD WHAT IF database. 
METHOD For the aforementioned residues that needed repair, the frames were 
METHOD searched where the WHAT_CHECK validation parameters gave good values 
METHOD and when those frames had roughly the same rotamer for the residue 
METHOD studied, this Gromacs derived rotamer was taken instead of the  
METHOD rotamer in the initial model. 
METHOD This led to large modifications for Arg 49, Asp 4, Arg 156, Arg 105  
METHOD and Tyr 110. 
METHOD The missing glycine was inserted by Gromacs, allowing the local motif 
METHOD SGVT to 'move around'. 
METHOD  
METHOD Finally 25 steps energy minimisation with GROMOS were performed because 
METHOD our previous studies indicated that that generally improves the all atom 
METHOD RMS by about 0.05 A. 
METHOD  
METHOD WHAT_CHECK was used to look for bad residues, and those indicated as poor 
METHOD or bad got lower B-factors in the submitted coordinates. 
METHOD  
METHOD This model is deposited as UNREFINED 
METHOD  
METHOD Assuming that the real structure will be refined by XPLOR, 
METHOD we ran 125 steps energy minimisation with this program. 
METHOD The rational being that this should give us a lower RMS. 
METHOD XPLOR mainly changed Arg rotamers, indicatimg a large 
METHOD difference in the force fields for this residue type. 
METHOD Several errors are still detectable by WHAT_CHECK in the 
METHOD models but we decided to not correct those since neither 
METHOD WHAT IF, nor GROMACS, nor XPLOR knew how to solve these 
METHOD problems which makes it unlikely that any non-expert 
METHOD modeler will ever be able to solve those errors.
