METHOD dnab was modeled from 1pjr "2B" domain (Subramanya et al., 
METHOD Nature 1996; 384:379-383).  Secondary structures of dnab were  
METHOD aligned by visual inspection to 1pjr. Side-chains were placed with 
METHOD the software SCWRL (Bower MJ, Cohen FE, Dunbrack RL, Jr. 
METHOD J Mol Biol 1997; 267:1268-82). In this refined structure the 
METHOD raw alignment was fit using a 4-state off-lattice model  
METHOD (Park BH, Levitt M. J Mol Biol 1995; 249:493-507) and  
METHOD minimized with ENCAD (M. Levitt, M. Hirshberg, R. Sharon 
METHOD and V. Daggett, Comp. Phys. Commun., 91, 215-231, 1995).
