METHOD All submissions from our group are exercises of the comparative modelling 
METHOD facilities of MOE (Molecular Operating Environment), which is a product 
METHOD of Chemical Computing Group Inc. 
METHOD  
METHOD Homology searching was performed within MOE against a library of 
METHOD alignments, structure-based where possible. The library, which will be 
METHOD distributed as part of the next release of MOE (now in beta test), was 
METHOD built by exhaustive clustering of the data in the Brookhaven PDB (to the 
METHOD date of this submission). The alignments were augmented by searches of 
METHOD Swiss-Prot (v36) and PIR (March 98 release). 
METHOD  
METHOD The clustering procedure leveraged two built-in capabilities in MOE:  
METHOD the use of A-star search to correctly calculate the affine gap penalty 
METHOD in group-to-group alignments, as well as a structure-based alignment  
METHOD capacity, which refines seed alignments through the use of a scoring 
METHOD matrix derived from globally-optimal multi-body superposition. 
METHOD  
METHOD The search procedure aligns queries against each member of the alignment 
METHOD library, and assesses significance in terms of a Z-score - a comparison 
METHOD of the alignment score against the mean of a distribution of random 
METHOD scores created by aligning random permutations of the query sequence 
METHOD against the subject. The default substitution matrix is that of 
METHOD Gonnet et al (Science, 1992), with gap penalties of -11 and -9. 
METHOD  
METHOD In the specific instance of target 55, this search unambiguously 
METHOD identified the alignment including the parent PDB entries mentioned 
METHOD above, and identified 1ESL as the closest sequence within that group. 
METHOD The model was built using the alignment calculated during the search 
METHOD procedure. It is notable that this family includes sequences which share 
METHOD as little as fifteen percent sequence identity, while the alpha-Carbon 
METHOD traces within the set superimpose to less than one 1 Angstrom RMS over 
METHOD more than ninety percent of the alignment. 
METHOD  
METHOD The homology modelling module in MOE is database-driven, using a 
METHOD technique based on the segment-matching methodology of Levitt (JMB, 1992), 
METHOD with indels being treated in the manner described by 
METHOD Fechteler et al (JMB, 1995), which allows for a retreat from the 
METHOD indel site while matching backbone fragments against the flanking 
METHOD residues. Note that insertions and deletions are both treated this way. 
METHOD  
METHOD The final model was protonated and refined in MOE using its 
METHOD implementation of the Amber95 forcefield (Cornell et al, JACS, 1995). 
METHOD The built-in protocol uses a series of minimizations with 
METHOD variable-weight tethers, beginning with Conjugate-Gradient and 
METHOD terminating with Truncated-Newton. Certain atom positions identified as 
METHOD strongly conserved across the alignment were held fixed during the 
METHOD early stages of refinement. The termination criteria at each step were 
METHOD specified in terms of the force gradient.
