METHOD  
METHOD The basic method used is fold recognition through function and the fold 
METHOD information provided on the target page. The PDB keywords were searched 
METHOD for all ZN peptidases. Only one of these is a D-ala-D-ala specificity 
METHOD enzyme, like the target. Zinc betalactamases were also considered, but 
METHOD did not fit the fold description. The D-ala-D-ala peptidase (1lbu) fits 
METHOD the description provided, in that there is a four strand anti-parallel 
METHOD sheet, together with a helix in the region of the ZN catalytic site. 
METHOD Thus there is a function match and a local fold match. However, neither 
METHOD domain of 1lbu was high scoring in PROFIT. Never-the-less, we are 
METHOD convinced at least the ZN containing domain of T54 has essentially the 
METHOD same fold as that of 1lbu. We are not certain that the second (N 
METHOD terminal) domain of T54 has the same fold as 1lbu, and therefore have 
METHOD only submitted one model including that. 
METHOD  
METHOD Generating an alignment between the target and the ZN domain of 1lbu 
METHOD proved problematic. The main consideration was to find conserved 
METHOD residues in the T54 sequence family that are reasonable equivalents to 
METHOD those forming the zinc binding site in 1lbu. We did not find a single 
METHOD totally satisfactory way of achieving this, and so each of the models 
METHOD represents a different possible solution.  
METHOD  
METHOD Model_1 matches a HXXGXXXDL motif between target and template, where H 
METHOD and D are ZN ligands. It also matches the H of a conserved EWWH motif to 
METHOD a second ZN liganding H in the the template. The cost of this matching 
METHOD is a 25 residue insertion in the target relative to the template. 
METHOD  
METHOD Model_2 also matches the HXXGXXXDL motif, but uses a different target 
METHOD sequence H to match the second template H ligand. This requires the 
METHOD deletion of a 12 residue helix from the target. Care was taken to 
METHOD optimize residue conservation in the four beta strands. 
METHOD  
METHOD Model_3 uses an alignment generated with THREADER2, including secondary 
METHOD structure information from PHD, and using 1lbu as the template. The 
METHOD relative weight of the sequence similarity score and the cutoff for 
METHOD secondary structure prediction enforcement were adjusted to obtain a 
METHOD plausible alignment and set of ZN ligands.
