METHOD     The present model of cyanovirin-N was constructed using only 
METHOD  qualitative rules of protein folding and standard molecular  
METHOD  modeling programs DIANA and QUANTA. Currently, we are working 
METHOD  to develop a quantitative theory that would allow an automatic 
METHOD  calculation of protein structure (Biopolymers, v.42, pp. 239-269; 
METHOD  Biophys.J, v.72, pp.1963-1985). 
METHOD     The structure was predicted as follows. 
METHOD     Step 1. Identification of regular secondary structures 
METHOD  that initiate protein folding. 
METHOD  -------------------------------------------------------- 
METHOD     Cyanovirin-N consist of two repeats (~50 residues each) with  
METHOD  very similar amino acid sequences. Thus, two halves of the molecule 
METHOD  are expected to have similar 3D structures. 
METHOD     High content of Ser and Thr residues and the absence of alpha- 
METHOD helical (i/i+-4/i+-7...) hydrophobicity patterns (except FXXXC in 
METHOD N-terminal part of both repeats and LAAEC in the middle of second  
METHOD repeat) indicate beta-sheet structure of cyanovirin. A possibility 
METHOD that SELAAECKTRAQQ sequence from the 2-nd repeat forms alpha-helix 
METHOD can be rejected since the secondary structures in both repeats 
METHOD must be identical. 
METHOD     Two initiating beta-hairpins can be suggested: (1) C8-C22 
METHOD (C58-C73 in the second repeat) and (2) S33-Q50 (K84-E101). The  
METHOD first beta-hairpin, with a typical beta-turn GS pair in the middle,  
METHOD can be proposed, since it provides formation of a disulfide    
METHOD bond present in each repeat.   The second beta-hairpin    
METHOD can be suggested since it brings together several pairs of 
METHOD nonpolar residues (IV, LL, and IW in the 1-st repeat, and  
METHOD II, LL and IY in the 2-nd repeat) thus creating a continuous 
METHOD nonpolar surface interrupted only by a polar S/D residue at the 
METHOD "narrow pair" side of the hairpin. Moreover, these hairpins form 
METHOD several ion pairs (D35...K48, R59...E72, H90...D95, and K84...E101) 
METHOD at the opposite, "wide pair" side of the hairpins. 
METHOD 
METHOD Step 2. Association and growth of the initiating secondary structures. 
METHOD -------------------------------------------------------------------- 
METHOD    Each of the identified beta-hairpins has adjacent short segments  
METHOD with high beta-sheet propensities which can continue the hairpins, 
METHOD or may form independent strands (F4-S5-Q6-T7, E23-R24-T25, T31-S32, 
METHOD F54-I55-E56-T57, K74-T75-R76, and F80-V81-S82-T83). 
METHOD    The following ways of association and growth of the hairpins 
METHOD have been considered: 
METHOD    1. Formation of a beta-barrel by each repeat. 
METHOD    2. Parallel association of two hairpins (the mutual orientation 
METHOD of strands would be as in the beta-sheet of some "beta-grasp" proteins,  
METHOD such as protein G). 
METHOD    3. Formation of a simplest beta-meander by each repeat. 
METHOD     In each case, a number of possible arrangements of the beta-strands 
METHOD and their shifts "in the register" relative each other have been considered 
METHOD by drawing  diagrams that show orientations and pairwise interactions  
METHOD of side-chains in the beta-sheet. 
METHOD     It was concluded that the beta-meander organization provides the  
METHOD maximal number of backbone H-bonds, and simultaneously, burial nonpolar 
METHOD side-chains.  The choice of the meander was determined mostly by the  
METHOD following factors: a relatively small size of each domain, the 
METHOD hydrophilic character of the first hairpin, positions of a few  
METHOD nonpolar residues in the first hairpin, the short connections between 
METHOD two repeats and between two hairpins in each repeat, and absence 
METHOD of Pro residues which may prevent association of the beta-strands. 
METHOD     The alignment (relative shift) of two beta-hairpins in the meander 
METHOD was chosen (1) to bring nonpolar residues from two hairpins into the 
METHOD same rows at the same, buried side of the beta-sheet, and (2) to provide 
METHOD a minimal separation in the longitudinal direction between the first and  
METHOD the last residues in the sheet.  The latter condition is important for  
METHOD matching nonpolar area of the beta-sheets when they are packed together  
METHOD in a parallel manner. 
METHOD 
METHOD    Step 3. Docking two beta-sheets.  
METHOD ------------------------------------------- 
METHOD   Each beta-sheet of cyanovirin-N was generated from pieces of  
METHOD the the planar beta-sheet of bacteriophage MS2 coat protein 
METHOD (1msc PDB file) using Protein Design module of QUANTA.  Then,  
METHOD two beta-sheets were packed  manually using Molecular Modeling module  
METHOD of QUANTA to match two hydrophobic and one hydrophilic areas of 
METHOD the interacting beta-sheets, and to provide close packing of side 
METHOD chains. The close packing requires a parallel arrangement of 
METHOD side-chain rows in the beta-sheets  and locations of bulky 
METHOD side-chains within "packing defects" that arise at the inner 
METHOD side of the "wide H-bonded pairs" in antiparallel beta-sheets. The  
METHOD docking was simplified by the presence of a very short connection  
METHOD between two beta-sheets. Side-chain conformers, one probable beta-bulge, 
METHOD initial conformations of beta-turns and loops, and initial system  
METHOD of side-chain hydrogen bonds were also adjusted manually using 
METHOD Molecular Modeling module of QUANTA. 
METHOD 
METHOD   Step 4. Distance geometry refinement. 
METHOD -------------------------------------- 
METHOD    The initial model of beta-sandwich was refined by distance geometry 
METHOD with evolving system of angle and distance constraints (Biophys. J.,  
METHOD 72:1963-1985). Each refinement iteration consists of modification 
METHOD of constraints and calculations with DIANA. Only 12 iterations were 
METHOD completed because of insufficient time. The final calculations 
METHOD were performed with 375 angle constraints, and 97 H-bond, 8 SS-bond, 
METHOD and 207 CB...CB constraints (the CB...CB constraints were taken from 
METHOD the initial model, with deviation +- 1A).
