METHOD   Step 1. Analysis of regular secondary structure.

METHOD   T0048 and the parent protein (1dcp) have very similar sequences,  
METHOD without insertions and deletions, starting from 40th residue in 1dcp.  
METHOD However, N-terminal parts of the proteins have lower homology and include  
METHOD at least two deletions/insertions judging from two alternative 
METHOD sequence alignments produced by BLAST.  Therefore, we 
METHOD attempted an ab initio prediction for the N-terminal portion 
METHOD (first 50 residues) of T0048, instead of trying to find  
METHOD a sequence alignment with 1dcp in this region. 
METHOD    A qualitative thermodynamic model of regular secondary structure 
METHOD indicates the following differences between the target and 
METHOD parent proteins: 
METHOD  (1) 1-st beta-hairpin is longer in T0048; 
METHOD  (2) 1-st alpha-helix is shorter in T0048; 
METHOD  (3) T0048 forms an additional N-terminal alpha-helix absent in 1dcp;  
METHOD (the quantitative version of the secondary structure model was  
METHOD partially published in Biopolymers, v.42, 239-269). 
METHOD  
METHOD Step 2. Construction of the initial model. 
METHOD ------------------------------------------- 
METHOD    The initial model of T0048 was constructed from 1dcp 
METHOD structure using Protein Design module of QUANTA. Two  
METHOD N-terminal helices were docked manually (using Molecular Modeling  
METHOD module of QUANTA) to match nonpolar surface area and to form 
METHOD a probable metal-binding site (His 8, His 18, His 97, and Cys 12) 
METHOD absent in the parent protein. 
METHOD    The initial conformers of side-chains, loop structure, and  
METHOD arrangement of several C-terminal residues were adjusted manually  
METHOD using simple qualitative rules, such as formation of sterically 
METHOD allowed conformers, close packing, polarity matching, and 
METHOD maximization of hydrogen bonding. 
METHOD  
METHOD Step 3. Distance geometry refinement. 
METHOD -------------------------------------- 
METHOD    The initial model of T0048 was refined by distance geometry 
METHOD with evolving system of angle and distance constraints (Biophys. J., 
METHOD 72:1963-1985).  Each refinement iteration consists of modification 
METHOD of constraints and calculations with DIANA.  7 iterations were 
METHOD sufficient to produce a reasonable structure. The final calculations 
METHOD were performed using 439 angle constraints, and 111 H-bond and 200 CB...CB 
METHOD distance constraints (the CB...CB constraints were taken from 
METHOD the initial model, with deviation +- 1A).  10 additional distance 
METHOD constraints were included for His-Cys cluster.
