METHOD Both BLAST and FASTA algorithm using matrix BLOSUM62 rank 1gky as the 
METHOD closest protein to the target, with E-score as 3 and 0.98 respectively.  
METHOD ALIGN also showed that there is a 21.1% identity between these two  
METHOD sequences, which suggests there could be some correlation between these  
METHOD two sequences, and it need to be proved by other protocols.

METHOD Biological function, chemistry, homologous sequences and secondary  
METHOD structure prediction were checked to ensure that 1gky is the correct  
METHOD candidate fold and to improve the alignment.

METHOD Based on biological function, both proteins are kinase that transfer 
METHOD phosphorous-containing groups from ATP; although to different  
METHOD substrates, they share some similar groups in the rings. In our  
METHOD alignment, SER37 and ASP97 in T0043 are aligned to SER34 and ASP100  
METHOD in 1gky, which happened to be the residues binding to the same groups of  
METHOD the substrates. Other proofs for our alignment came from the matching  
METHOD between the conserved residues in T0043 family and the conserved 
METHOD residues in 1gky family, which in most cases locate around the active  
METHOD site.  
METHOD 
METHOD The reaction mechanism of the enzyme suggests a number of arginine  
METHOD residues that are likely to fix the phosphate groups during phosphoryl  
METHOD transfer, which include ARG131, ARG135 and ARG146 in 1gky. We can find  
METHOD a good agreement between ARG131 of 1gky and ARG121 of T0043, but we are  
METHOD not able to find the correspondence for the last two arginine residues.  
METHOD There is a conserved P-loop region in 1gky (residue 8-15) expected to  
METHOD bind to ATP, we did not find a good agreement in the target.

METHOD The final alignment is achieved by the combination of different  
METHOD alignment programs' outputs, then edited manually using the above  
METHOD qualifications.
