REMARK    We have attempted to fold this sequence, running Monte Carlo and
REMARK    Genetic Algorithm simulations on the complete sequence of ArgR-N,
REMARK    freezing parts of the sequence in secondary structure elements which
REMARK    were determined to have a high secondary structure propensity.
REMARK
REMARK    The secondary structure propensity was determined with a
REMARK    combination of methods:
REMARK    
REMARK    1)  Traditional SS prediction using eight different prediction
REMARK    methods: PhD, SOPMA, Gibrat, GOR, NNPredict, Levin, DPM, Soloyev.
REMARK
REMARK    2)  Monte Carlo simulations were performed on the four known homologs
REMARK    of the ArgR-N sequence: E. coli, B. subtilis, H. influenzaie, S. Typhimurium.
REMARK    For each sequence a 100,000 step, constant temperature (300 K) simulation
REMARK    was performed and conformations collected every 100 steps. The secondary 
REMARK    structure was determined, using DSSP, at each residue position for all the sampled
REMARK    structures. The secondary structure preference over a complete trajectory
REMARK    was then plotted for each homolog. A consensus secondary structure
REMARK    was obtained by assigning a, helix, coil, or sheet,  when three of the four
REMARK    sequences had a particular secondary structure preference higher than 0.5
REMARK    in the simulation.
REMARK
REMARK    All of these secondary structure predictions agree that there must be three
REMARK    helical segments in the N-terminal end of the sequence and perhaps a fourth
REMARK    in the C-terminal end, these residues are:

REMARK    Ten dihedral space Monte Carlo simulations (60,000 step) were performed on the
REMARK    all atom system as described in (Pedersen & Moult, PROTEINS vol 23, 454-460, 1995).
REMARK    The backbone conformation of regions 1,2 and 3 (62 out of 312 dihedrals in the complete system)
REMARK    was frozen in a helical conformation. The secondary structure predictions of
REMARK    region 4 (residues 62-66) did not agree well on the exact boundary of 
REMARK    the helix, and for this reason the region was left flexible during the
REMARK    simulations.
REMARK    
REMARK    136 low energy conformations with high RMSD difference (RMSD > 20 A) were
REMARK    collected and fed to the Genetic Algorithm engine. The Genetic Algorithms
REMARK    were run with the backbone dihedrals of regions 1-3 above fixed in a
REMARK    helical conformation.
