COREBD side chain conformations were built using scgen, a program that
COREBD explores side chain conformations and selects them based on the
COREBD energy of the side chain in the context of the local backbone, as
COREBD calculated by an all-atom potential of mean force.  P residue
COREBD conformations were copied as they were from the parent.  Side chain
COREBD conformations that were considered also included those built by
COREBD mutate, a minimum perturbation side chain replacement program
COREBD (which uses a standard library to assign rotamers depending on
COREBD residue type) developed by R. Read, and identities between the
COREBD parent and the target were also copied as they were.  This process
COREBD was repeated for ALL the template main chains.  That is, the
COREBD core was built by mixing and matching between the three template
COREBD main chains.

COREBD (iii) Visual inspection was used to narrow down the choices
COREBD for certain cases of side chains.  For example, if the lowest
COREBD energy generated side chain and the mutate conformation agreed,
COREBD only the lowest energy conformation was used.  If a mutate
COREBD conformation, or a lowest energy side chain conformation did not
COREBD make sense electrostatically or sterically, they were eliminated
COREBD from the pool of side chain conformations.

MISCEL The graph theory (GT) method is a side chain and main chain
MISCEL interconnectedness handling algorithm using graph theory.  Main
MISCEL chains in this case are chosen from a variety of choices (described
MISCEL in the assignment file).  Side chains are usually selected by
MISCEL generating the lowest energy conformations relative to the local
MISCEL backbone and selecting the best conformation in a given context
MISCEL (determined by visual inspection).  Once main chains and side
MISCEL chains are input to the algorithm, the algorithm constructs "nodes"
MISCEL from these choices at a residue level.  Residues that interact with
MISCEL each other have edges between their respective nodes.  The edges
MISCEL are drawn in such a way that only "consistent" (clash-free,
MISCEL covalently plausible) nodes are drawn edges.  Edges and nodes are
MISCEL weighted according to the energy of interaction (as measured by an
MISCEL all-atom potential of mean force) between two nodes, and between a
MISCEL side chain and the local main chain respectively.  Cliques (maximal
MISCEL complete graphs) are found in a graph thus constructed.  Due to the
MISCEL consistency requirement, each clique represents a possible
MISCEL conformations for the structure.  The energy of a clique is the sum
MISCEL of the energies of the nodes and the edges.  The lowest energy
MISCEL clique is assumed to be the "correct" conformation.
